2001 Sea Doo GTX Help

Hello,
I have a 2001 Sea Doo GTX. It has stopped running. Neither key will activate the machine. I have charged the battery, I have changed spark plugs, I have checked the fuses, checked all connections, I have just changed out the Rectifier/voltage regulator up front. Still nothing.
Interesting thing, when I "hillbilly it" it starts.

Does anyone have any suggestions? I thought the rectifier/voltage regulator was the problem.
